The Nϵ‐Rule for Serine, but Not Cysteine Catalytic Triads

چکیده
Abstract Catalytic triads, composed of a serine or cysteine nucleophile, histidine, and third triad residue (typically Asp/Glu/Asn), are common in enzyme active sites catalyze wide variety chemical reactions. Two types triads can be distinguished: We refer to them as Nδ‐ Nϵ‐configured, depending on whether the histidine imidazole Nδ Nϵ atom is close nucleophile Oγ/Sγ. In this study, we have analyzed configuration. structural more stable Nδ‐configuration predominates. For catalytic configuration depends nucleophile. When it residue, both occur, family. However, when less Nϵ‐configuration almost exclusively found. posit that energetically favored conformation selected for facilitate otherwise difficult proton transfer from residue.

Identify catalytic triads of serine hydrolases by support vector machines.
The core of an enzyme molecule is its active site from the viewpoints of both academic research and industrial application. To reveal the structural and functional mechanism of an enzyme, one needs to know its active site; to conduct structure-based drug design by regulating the function of an enzyme, one needs to know the active site and its microenvironment as well. Given the atomic coordinat...
متن کاملDeamination of serine. I. Catalytic deamination of serine and cysteine by pyridoxal and metal salts.
In an investigation of transamination reactions between pyridoxal and amino acids at 100” (2) serine was found to behave anomalously, apparently being deaminated to pyruvic acid with little change in pyridoxal concentration. Although serine is known to be deaminated by hot concentrated alkalies (3) and acids (4), such a non-enzymatic reaction in the pH range near neutrality has not been reporte...
متن کاملDesign of activated serine-containing catalytic triads with atomic level accuracy
A challenge in the computational design of enzymes is that multiple properties, including substrate binding, transition state stabilization and product release, must be simultaneously optimized, and this has limited the absolute activity of successful designs. Here, we focus on a single critical property of many enzymes: the nucleophilicity of an active site residue that initiates catalysis. We...
متن کاملChikungunya nsP2 protease is not a papain-like cysteine protease and the catalytic dyad cysteine is interchangeable with a proximal serine
Chikungunya virus is the pathogenic alphavirus that causes chikungunya fever in humans. In the last decade millions of cases have been reported around the world from Africa to Asia to the Americas. The alphavirus nsP2 protein is multifunctional and is considered to be pivotal to viral replication, as the nsP2 protease activity is critical for proteolytic processing of the viral polyprotein duri...
متن کاملD-Serine metabolism in C6 glioma cells: Involvement of alanine-serine-cysteine transporter (ASCT2) and serine racemase (SRR) but not D-amino acid oxidase (DAO)
D-serine is an endogenous N-methyl-D-aspartate (NMDA) receptor coagonist. It is synthesized from L-serine by serine racemase (SRR), but many aspects of its metabolism remain unclear, especially in the forebrain, which lacks active D-amino acid oxidase (DAO), the major D-serine degradative enzyme. Candidate mechanisms include SRR operating in alpha,beta-eliminase mode (converting D-serine to pyr...
